Here’s the relevant quote this interview: “The Skrull plan was hinted at strongly in ‘Illuminati’ #1,” said Bendis. “For those looking for direct hints to this, they’re right there. There’s a lot to be said about what happened to the Illuminati when they were captured by the Skrulls. The Skrulls say, ‘We got what we wanted.’ What does that mean? Did they get what they want genetically? Did not everyone go home the same person they were when they arrived? Maybe it wasn’t all five of them that went home?”

He didn’t necessarily say that someone came back from Illuminati #1 as a skrull, I think he just said that the clues were there as to what the skrulls plans were. Here are my thoughts on the clues:

Professor X: They can probably recreate his powers. Also, he was REALLY eager to get out of there, but it does make sense why he was. There was also that one skrull by him that kept saying “no, stop” etc. I doubt that matters though. I did think it was all weird that all the skrull techs were wearing the same clothes as prof. X though… Anyway I think too much has been done with him lately to retcon it and say someone else was just “acting” like him oh so well. I mean…he just went into the Mkraan Crystal – if THAT thing didn’t detect that he was a fake, he’s not a fake. Then again, maybe it wouldn’t detect that, but it would seem weird for it to return powers to a fake Prof. X. /shrug.

Iron Man: They can probably recreate his armors. But he won’t be a skrull, that would be the easy way out and probably ruin CW.

Reed: They know the limits of his powers – which they could already recreate anyway. Possible, but I deem it unlikely due to the massive retconning it would involve.

Black Bolt: Doesn’t seem like they got much, and his power would be the one they would most desire to recreate – I’m sure if they could, they would and they would use it excessively.

Dr. Strange: He left the Eye of Agammotto – in Illuminati v2 #1 when they were escaping, he say “We can’t leave the Eye of Agommotto”, but they never go back and get it. This is huge IMHO – hasn’t he been shown using this over the years? They mentioned that they had to call in the “priests” to inspect him, implying that maybe they do have a magical side. These “priests” are again mentioned in the final page, implying that they are strongly tied to the plan. We also know they are capable of using magic since it’s part of the process the Hand uses to brainwash Echo. Dr. Strange has also seen the LEAST action in the intervening years, making it so he has the least stuff to retcon.

If these are not red herrings, my guess is that the Doctor is the one who’s gone missing (if any). What may be more likely is the skrulls are now using magic to aid their shape changing (this could explain how they are acquiring memories), and the Eye of Agommotto is somehow involved. Note that he is shown wearing it in Illuminati #2 & New Avengers 28 & probably several other places – assuming this is not just an artistic flub (because he is ALWAYS drawn with it), this is a direct clue that the Doc is not the Doc that left with the rest in Illuminatus #1.

Unless of course he went and recovered it somewhere between the panels – but, because this is Bendis, I’m going to assume the line about the Eye being missing wasn’t a throwaway, and was a clue.
